Fan will disable when S3 and S5 by pwm_fan_s3_s5, which call set_enabled(fan, 0) to disable it. But the pwn_fan_resume called fan_set_enabled() which not setting GPIO_FAN_PWR_DIF_L to 1, we should use set_enabled() instead.
